In The Sarah Connor Chronicles, they've basically said that what they're doing is altering the future and creating different time-lines. The T3 movie wasn't necessarily the future that they'll experience in SCC. Also in the T4 movie preview, John says, "This is not the future my mother warned me about."
I like that the Terminator story is evolving so that they can tell more stories.

Ah yes, since time is a burning bush, with different timelines branching off from others every nanosecond, infinite possibilities existing everywhere and everywhen.
But in the whole Terminator schpielen, split timelines leave more story to be made, more different spinoffs and alternate movies. It's almost like the Legend of Zelda timeline, when the franchise was in it's early days.

The TV show of Terminator is like the TV show of Highlander. It doesnt make sence, it doesn't fit in to the orignal story, and it's pointless to make another storyline collide with another. I think I made my point.
